Pulsations are a common sign when one is in samadhi. There are many different ways one can go into samadhi. It can be done with just the mind (via attention), or with the kundalini energy (i.e. the potential energy that resides within you that is not currently used). Where the mind goes, prana will naturally follow in that respective direction. So if attention or the mind is focused on a particular region (for example: a specific chakra), it will begin to pulsate since the prana will follow in that direction. Harnessing the kundalini energy is another method which is very powerful, because the amount of energy that can be used is manifold compared with the normal amount of prana that is used only when the mind is in use.
Nonetheless, when you take attention or the kundalini to a particular chakra (which also corresponds to a different dimension/realm), you will begin to feel pulsations due to the energy build-up. This energy increases dramatically depending on how much of it is pulled in that region from other areas and/or how concentrated or focused you are in that region using pure attention. The more you concentrate there, the more energy builds up. Attention becomes glued in the energy since it becomes very attractive and mesmerizing, so much so, thoughts will be burned completely which allows you to keep attention glued in that region instead of diverting away. As you become more immersed in that region, your attention begins to magnify the hidden knowledge that remains buried deeply within that fabric of reality. Suddenly, you begin to intuitively grasp the hidden knowledge that you weren't capable of perceiving before when attention was just glued to the physical body operating in the physical realm.
The pulsations will feel as if someone is tapping inside your subtle body. It will feel like throbbing sensations beneath your skin. It isn’t felt so much on the physical level, as it is on the subtle level. The energy will in turn affect your physical body such as your heart rate, blood flow, immunity, nervous system, etc. This is because the subtle body is already governing your physical body; you are just unconscious of it. So by meditating and bringing attention and energy together in a particular region, you are able to manipulate activity in the physical body. This can be done by consciously tapping into your prana with the mind or harnessing the kundalini through any means such as breath or simply sheer will and intention (the more pure the mind is, the more amplified the experience).

As you slowly begin to move energy in different areas, you will feel light pulsations if focused in one region. As they build up, you will feel the pulsations beat stronger and stronger. The more stronger it is, the more your attention can transport deeper within that region to help uncover and reveal intuitive knowledge that one is normally blocked off to. This knowledge can only be revealed to those who are qualified to reveal the hidden information simply because it requires a certain level of mastery to uncover the knowledge itself (which many cannot do).
When you become more self-absorbed in a particular region, you start to lose sense of the body and objects around you as attention becomes more immersed in a dimension that is more abstract than what you normally perceive in this physical dimension. It is more mathematical in this sense, because it will seem as if you are accessing data (not necessarily numbers), made up of abstract knowledge. This abstract knowledge has a different meaning than the meaning we give to the data making up the experiences we have in physical reality. This knowledge itself comes via telepathy and so you can instantly know what it reveals to you. There is no limit as to how much data you can access. You can spend as much time there as you desire depending on your practice and intention, however these realms will eventually need to be transcended if one wants to experience absolute truth.

The knowledge you receive in these chakras can help you evolve as they serve as an internal guide. A divine intelligence speaks to you innately as your own inner guru. There also exists inner intelligence in each respective chakra/realm that contains data/information about each respective fabric of existence. You can experience different qualities of consciousness depending on where your attention is. It can also reveal to you ways on how to tap into your inner siddhis. Of course, those who can access these are generally compassionate human beings by default and will not misuse their powers, though there have been some who have misused them for selfish reasons. Nonetheless, there is a never-ending list of what you can intuitively know.
With spiritual practice, mastery and growth, one will eventually feel the pulsations in the third eye as their attention and sheer will brings the energy into that upper region. It is here you have the ability to go into savikalpa samadhi and have the ability to inwardly discriminate using the power of viveka (if you have built up the power by practicing samadhi long enough). This will help you expose turiya as you slowly identify with this intensified presence. The more you inwardly discriminate by pulling attention even more inward and in reverse, the faster the pulsations unravel until they become so fast, that you isolate turiya by becoming one with it. The pulsations will occur in all major chakras and you will feel as if you completely disappear when all pulsations stop if you pass the breaking point. When awareness is fully isolated from the body appearance, you now abide fully in self-knowledge (atma-jnanam) while you continue to witness everything purely objectively in a non-separate experience without any perception of thoughts.
Pulsations is a common sign that you are tapping into your subtle body. To go into any type of samadhi, requires knowing the subtle body consciously. After-all, you can only negate these different layers once you expose them consciously within. If pulsations are not felt, then you will have to revisit your practice and ensure you are doing it correctly. These sensations will always be a preliminary occurrence before you experience anything mystical or even penultimate experience leading up to abidance in your own true self, i.e. self-realisation.
